There are different approaches to inter-company transactions, so hard to answer without knowing more about your specific requirements.
- I assume you have 1 legal entity configured in a separate Dynamics AX company?
In such case you can record inter-company transactions using inter-company journals or inter-company purchase orders/sales orders.
Which one you use? what specifically do you find difficult?
- It is possible, in D365F&O (as it was in AX2012) to configure multiple legal entities inside a single "company"
This makes some things easier and some things more difficult - again, hard to advise without knowing a bit more about your situation.

Subject: How do you handle multiple companies and intercompany sales transactions to each of them?
We are beginning the upgrade to D365 from AX 2012. We will end of with 5 companies that will have transactions between them daily. We are wondering how other companies with that many business units work with all of those transactions, whether with using intercompany transactions, or with a consolidation and accounting transfers later, or some other way. We have found intercompany transactions to be difficult in AX 2012 and what to make sure we are making the best choice when moving to D365. Any information will be helpful, thank you.
